Yakushi was still a bit of a no-name school back then. That's why they got invited to the Spring Koshien for their commendable performance in the Fall Tournament. If Seido didn't win the Fall Tournament, being a powerhouse school, they might not have been invited like Yakushi was.
As we know, season 3 covers act II and act II did not start anymore at the Jingu Tournament. Some epilogue chapters for act I was published before and these were adapted to OVAs. The Jingu Tournament was covered (to a point) by the 4th OVA..

I think there are roughly the same number of teams competing in the Fall and Spring Tournaments. Not sure though why then are the number of rounds in the tournaments different.
They only played those three you listed before Ichidai. Seidō was a seeded team for the Spring Tournament and played starting Round 3 (vs. Eigen). Then Round 4 vs. Houdai. Round 5 (which is quarterfinals already) vs. Kasuga. Round 6 (semifinals) vs. Ichidai.
